So maybe you could go into the buildcraft configs and check if its for some reason turned off. Have you tried replacing it. If you are not using the landmarks maybe that will work. I always use landmarks so I really don't know if the quarry might be to small without landmarks to keep it chunkloaded.

I'm not sure but in older version of buildcraft, you would lose power over a distance depending on how long your conductive pipe was. Not sure if it is still like that now. Try moving your engine closer to the quarry and use less cobble conductive pipes. In the end, it's probably best to go with redstone energy conduit rather than buildcraft pipes.
